You could superglue the greenstuff into the bases after it pops out. Or before it pops out. Put a drop of superglue on your base, add your blob of greenstuff, put a drop of superglue on that and then press in your magnet so it's flush with the bottom. I think it also depends on whether you'll be playing legacy 8th or Age of Sigmar.
A paint scheme that works well for big ranked-up blocks might not be as suited for looser formations and vice versa.
For now all three ideas sound interesting to see.
