If my lord carries either of the 2 magic bows and is with a regiment with the banner of eternal flame, does his shooting counts as flaming attacks?
I think it should be a yes but not sure if the rules apply to magic weapons.

The rules for flaming attacks state that attacks made by magical weapons are not affected by flaming (see p 69 of the BRB)

this is not that as bad as it might sound. if you place the banner into a unit of Archers and they score a wound then you will negate regeneration for all further hits in this shooting phase. you can then follow up with some magic bow shots.

My initial intention is to get the hero to fire off his shots first. Since it is easier to hit and wound with the high BS and S, i will be able to negate the regen more easily and can follow up with a salvo of archers fire.

Have you considered the Flaming Sword spell on an RBT for that job?
Though simply a big unit of Eternal Flame Archers might be your best bet.

Well the hero wont make it any easier to wound for the archers. If they werent going to wound it anyway then your left with the hero shot facing the regen save as usual. Not saying that it wouldnt be great to have flaming on the hero bow just that the reasoning of getting it to make the following salvo of fire more effective doesnt really work out in anycase.
